I think the problem is that the 4300 MAH is the only battery being charged, not the 6000 MAH one as well.
I charge the Yoga Tab 3 Pro when it reaches 10% battery. The charging process takes around 2 hours to reach 100%, which is about right if it is only charging the 4300 MAH battery. The charger delivers a maximum of 2A, so charging should take about 4 hours.

The charger output voltage is also 11-12V compared to normal 5V. At least according to the service mode both batteries are charged.
I'm not so worried about the screen on time but I'm very angry about the screen off discharge which is about 1-2% per hour for me. That's way too much.

Because it's 2A @ 12V when the batteries (together) are rated about 10.2A @ 4.3V. The charging current and voltage drop when the batteries are getting close to full.
Someone had actually measured the power going in to the tablet with external power meter. I believe there's a photo of the results on page 2 or 3 of this thread. It clearly shows that the tablet took over 40Wh (= V * A).

I have the same problems using an older 2GB Version oft the YT3-X90F. I bought it in Feb. this year in amason. Garanty will riss up within the next 55 days an support ignores me on all channels all the time.
After an Android system update I made early this November, my tab is max. loading up to 60%. Therfor taking more than a full night. Loading is very slow, the consumption oft energy therefor is much higher than before.
Even the loading sign up in the right top of the screen does not show up ans loading activities since the update and I can't connect my device via Micro-USB to my laptop. USB is not detected by the laptop.
At least I am still running on 5.1 because the tab does not show or except any Fürther system-update. Neither over air nor using a sd-card.
Twice contacted the Lenovo support. Without any answer within 20 days, allthough they announce a 24h reply. Very sad about this. Trying to use the support-chat fails after running down from 6th to first in the lane. At this time unfortunatly there was now support guy left in stock (maybe all having lunch at one time?).
What a ugly Team and however the last Lenovo device I will ever have bought.
