So after trying all the possible solutions for the problem, the only one that worked was to change the drivers for the NVMe as shown on page 19.
I had this fix going for a while now and the issue is gone.
BUT I encountered a new one: Windows is now telling me to restart to complete the driver installation every time windows boots up.
That's not really a problem, but it's a little bit annoying.
Well it's way better than the crackling anyway.

Exactly same problem here - cracking on the beggining and in the end of sound.
RST file and changing fast 8/16 option in BIOS didn't help.
Another vote about Lenovo and it's worst support I have ever met in my life - I will remember that for the future.
There is no problem in Win 10 safe mode.

Nothing changed after WiFi Transmit Power.
I only use BT headphones with my Y540.
Now I tested and no cracling sound is heard from the laptop speakers (Thank You!), but using Bluetooth the problem still occurs - but now I just noticed that it's the problem with headphones itself!
So thank You very much for Your help.
It seems that RST driver was solution for me too.
