I recently got a Flex 3 1580. It has both the integrated Intel 520 gpu and the nVidia 940M gpu. Some of the games I'm playing for some reason don't seem to like the Intel gpu. I know for non windows store apps you can right click on the exe and tell it which gpu to use. As far as I know you can't do that with the windows store apps. So my question is this. Would it be okay to disable the Intel 520 in the device manager or would that cause problems with the machine or windows?

You can configure what GPU you want your games to use via the Nvidia Control Panel under the Advanced 3D options. I would not disable the Intel Graphics card in Device Manager; it may cause issues since they are designed to work together as part of the Nvidia Optimus technology, and when not playing games, the Intel GPU uses less power to extend your batter life.
Make sure to also download/install the latest video drivers for your system from https://support.lenovo.com too.
