I just updatred the Lenovo system update to versuion 5.07.0053 and at 97% when it scans it hangs.
I am running windows 10 64 bit version 1706 (Windows updates are competed), office 365 2016, sophos version 18.104.22.1687,
I am curious as to why it hangs using this version of SU.

Could you locate a System Update run log?
It is located in C\programdata\Lenovo\SystemUpdate\logs\tvsu_*timestamp*.log

I have reviewed your SU run log. Your system update catalog has 48 entries.
The end of the log shows SU reviewing the updates and seeing which are already installed.
(1)Launch task manager to monitor SU cpu usage.
(2)Launch SU, check for system updates. Let it run for at least 5 minutes.
At the time it stalls at 97% and CPU usage is zero,
use your cursor and move the SU GUI screen around and see if a message(from another product) is behind it.

That is what I thought so I moved the system update aside and there was no other install or boxes there. I even started task manager to see what was running int he background and the rwas nothing suspicious. we even stopped sophos thinking that was stopping it..
I even logged in as local admin and tried it.. same

Had the same problem on Windows 7 x64, it is now working, probably by chance & accident.
Working on something different, I was running:
- In elevated dos command: wmic qfe get hotfixid | findstr KB
- In elevated powershell: get-hotfix -id KB1234567
A few seconds later, the Lenovo System Update window appeared without me launching it in any way. Clicked to search new updates, and it worked (found updates, download, install, reboot).

Your successful run of System update is:
(1)The monthly scheduled run of System Update.
(2)The installation of the new Verisign Signed Security Certificates used by System Update.

Users should install System Update 5.07.0059 released June 20, 2017. This version installs the Verisign Security Certificates needed.

Well, maybe you're right. Maybe it's more complex, I've seen SU stuck at 97% at least since 2017.05.22, the day I installed SU 5.07.0053 to be sure I was using the latest version. Please note it's a low priority subject for me, I have not kept a detailled log of my attempts.
Btw, you cite SU 5.07.0059: can you explain where I can download this version?
As of today, SU does not report on any update for itself (both certs are installed) and https://support.lenovo.com/fr/en/solutions/tvsu-update reports on 5.07.0053, there is no 0059:
