After all my efforts to solve the problem I disabled capacitive buttons and enabled navbar buttons. It's now perfect!

1- Root it, install custom recovery, 

2- Install (cm-13.0-20160620-UNOFFICIAL-X3) rom by customised recovery.

3- To enable navbar buttons, reedit build.prob 

Go to /system
search build.prop
open with text editor(Quick Edit Pro)
edit it like:
qemu.hw.mainkeys=1

And save it.

4- Disable capacitive buttons:

Go to

/system/usr/keylayout

Open the generic.kl file with text editor. (Quick Edit Pro)

Click on the pencil button at the top to edit the file.

It is important to note that the number of capacitive buttons in android mobiles may vary. So change it according to the buttons on your device.

Key 139 MENU //FOR MENU BUTTON

Key 172 HOME //FOR HOME BUTTON

Key 158 BACK //FOR BACK BUTTON

Now, add the # before the lines. For instance, to disable home button.

 

For A better usage install Xposed framework, and by Xposed install Gravitybox(MM) ;)

Hi, Arent you facing any other issues w.r.t to random touches happening other than the navigation key issues? Any major issues you faced with the ROM you installed? and Does it make use of the Turbo Hi fi and other sound enhancements? It would be great if you upload screenshots of ur current OS. Thanks in Advance :)

There is no problem at all now.

As you can see Dolby and Turbo Hi-fi active too ;-)
